Fondata nel 1967 sul sito della sua illustre consorella Clynelish #1, (ribattezzata Brora nel 1969), da cui ha preso il nome, Clynelish ha iniziato la produzione nel giugno 1968. All'avanguardia della tecnologia, ha triplicato la capacità produttiva di Brora. Come accade per Caol Ila, il suo alter ego torbato dell'isola di Islay, la maggior parte della sua produzione era al tempo destinata a essere assorbita dal blend Johnnie Walker. Bisognerà attendere fino al 1994 perché le prime versioni ufficiali, dette " di distilleria", possano vedere la luce all’interno della gamma Rare Malts Selection, con etichette vintage e a pieno grado (Clynelish 1972, 23 anni 63%), poi nella gamma Flora & Fauna (Clynelish 14 anni, 43%), Flora & Fauna Cask Strength, lanciata nel 1997 e con una versione vintage 1982. Rara e poco conosciuta negli anni '80 e '90, Clynelish è uscita dall’anonimato grazie ad alcuni marchi commerciali (Gordon & MacPhail, Cadenhead, Signatory Vintage), che hanno preso in mano questo single malt e hanno offerto molte versioni vintage o invecchiate, del tipo small batch o single cask: Clynelish 12 anni Orange Label Gordon & MacPhail, Clynelish 28 anni 1971 Signatory Vintage, Clynelish 1972 Cask Strength Cadenhead.
